From 1243 to 1438, the area was a part of the Mongol Golden Horde. After the Horde's collapse, the region was divided between the Crimean Khanate, Circassia, and the Ottoman Empire.

In 1783, by decree of Catherine II, part of the present-day Krasnodar Region joined Russia. It became a major stronghold of the Cossacks, the monarchy's border guards. The local Cossacks became one of the main powers of resistance to the Bolsheviks after the 1917 revolution.

In 1932-1933, Krasnodar was one of the regions touched by a massive famine with over 7 million deaths all across USSR.

Because of its strategic importance and access to sea, the region saw fierce battles with the Nazis during the World War II.
